After update, mouse control isn't working so easily anymore

I'm playing this Ubuntu. I used to think this was a really fun and challenging puzzle game, and beating levels without looking up the answer was really satisfying.

I played today after not having played for 3 to 4 months, and controlling objects with the mouse just isn't working as flawlessly anymore, there must some bug. Every time I come back to this game, I play the tutorial just to re-familiarize myself with the controls, but in that part where you turn the key in the box to reveal the number for the chest, i wasn't able to manipulate the key until I put the chest into the first slot. You should be able to manipulate the objects from every slot.

Then, after I beat the tutorial, i picked up on the last level of the space station. I realized that the X button in the corner doesn't click closed, you have to use the space bar. Also, in the panel closest to the door with the cables you need to reconnect with the sockets, i couldn't move two of the cables to the left.
