How to properly avoid being nuked?
I'm always getting nuked and killed a bit after capturing transports and some cities, often by volleys of 2-3 nukes, I do try to shoot em down and use AA missiles, but... there has to be a general strategy to get rid of the missiles from a longer distance perhaps?

A100N inside MR12 range will intercept everything untill the very endgame stuff.

No, you should save your A100 and A100N's for endgame.

Disable your radar before even unpausing the game when starting the game, if strike groups get close enough and you're detected, they'll fire missiles on the last place you've been spotted.

If you have an aircraft carrier, you can take out strike groups before they even get to you, or leave one alive and kill it with a ship for salvage profits.

Worst case scenario, just buy all the proximity fuse ammo you can as a last resort against missiles, it automatically uses it in hostile aircraft/missile encounters.

I don't generally do too well using anti-missile missiles. AAM T-7s give good results usually, but I don't find aircraft particularly fun either. If you want them dealt with at range though, aircraft are your best choice.
You need a sensor (ELINT) picket or two ahead of your fleet so you always know where SGs are before they see you. Aircraft 'em into oblivion when they're landed.

I prefer to have tonnes of CIWS on my main fighters (a proper big cruiser or two), and all the Sprints I can find on Gepards and Feneks that attend the fleet, and deal with most missiles in combat. Got enough hull tacos that the odd cruise missile hit doesn't kill me. Don't start nuclear war, heh.

They can't nuke you if they are dead. Just nuke them first.

Also I heard that if you don't nuke they wouldn't nuke you. At least for a while.

Also, there is a rumor that you can use detached squads to bite missile groups and/or intercept missiles. There is not even two or three but dozens ways how you can orchestrate it.

Personally I prefer hypersonic scout/mock ships or facetank it with main combatship and it's overwhelming dakka.

The endgame phase where supplies and ships recruits are free is unavoidable.
If you launch a nuke before capturing Khiva, enemy missile carriers will switch to nuclear varients of the missiles they fire.

That's what I like to do, though it is more difficult to achieve only using stock ships. Still, it's still possible to build a mega dakka cruiser from a stock ship thru the campaign. Just trickier.
One way to deal with missiles is to never get detected in the first place
If your strike group is fast enough, even trade ships can be ambushed before they send out your position
Also when you screw up occasionally, a fast strike group can leave the area long before any missiles are launched your way
Stock ships Skylark(fuel + ELINT) and lightning(super speedy boy) worked best for me, when capturing cities/transports
Do keep in mind that in combat accelerating too fast causes your pilots to blackout

I just send a small ship in front of the possible missile route to intercept them.
