Questions (spoilers)

How do you help the servant mind which is protected by an energy shield?
How do you deal with the altar in the Tombs area?
Where do you find an archaologist?

1] You need mechanics skill to disable the shield. Look for the power coil thingies.
2] There's a quest, but you need to be a certain level to unlock it. Check the cellar.
3] Not sure what you're referring to.

3) There is a place with an altar and stone pylons and some blue circles on the floor. You find a bone baton in a pylon, walk over the blue circles with the bone baton which opens sections of the map and there are different stone pylons there. When you interact with them, it says that you need an archaeologist who knows the history of the shapers.

I think that's just flavour text. There's no archaeologist.

There IS a secret quest involving the pylons appearing in different areas in the northern part of the map, but I haven't actually been solved that one.

I'm not wondering if these two are connected or not... I have been able to solve the pylon one. (hint: Order touched matters). Though I never knew about the Bone Baton thing as I checked two of the stone pylons in that location and didn't find anything... so I assumed it was all flavor.

Guess I'll have to load up an earlier save and check it out. Beats smashing my head against that cockatrice quest since those damn things wouldn't be so bad if not for self heal/cleanse.

The one with the bone baton has nothing to do with a cockatrice, nor with the pillar puzzle in the northern part of the map.
