I play a lot of viscous and ivy that pretty much hard counter him. I'll go get a bomb on purpose and then just turn invulnerable. So if you see someone playing those heroes they can maybe help.
Dance on top of the bridge and dodge when he goes for the pull; the cooldown is long, so you can be more aggressive once he whiffs. You can also play in cover; characters will automatically lean around cover if positioned close to it, but only on the right side (right hand biased devs...).
Bebop is a physically large target, two of his abilities are melee range, he has no self-heal outside of items and his fully upgraded ult, and his laser takes a moment to adjust; based on your character, you can dance around him and poke him down until he's forced to "concede" control of the lane and back up, allowing minions onto his Guardian.
Decay can wear him down for free and is only a Tier 2 Spirit-category item; this item tends to work well against most of the beefier/defense-oriented characters, on that note.
Ivy specifically absolutely dunks on him; Kudzu clears waves, her gun outpaces and outranges his laser, and if pulled she can use Stone Form to totally reverse the combo by negating the Sticky Bomb damage and already be in a prime position to stun him. Note that her HP is low enough for the bomb to take her out if she doesn't save Stone Form for the damage negation.
Likewise, your opposing Bebop is an idiot if he willingly pulls a dedicated close-combat character like Abrams, Shiv, or Yamato in; so long as you aren't taking Guardian damage, you've just been put in a prime position to unload all your abilities on him.
