I DO NOT WANT TO HEAR DESTROOOOY AGAIN
This fight takes too long for this to keep on happening
Try this, as a fix, and see if it helps at all
1. Right click the game in your library and browse local files
2. set NMH.exe to WINDOWS 7 compatibility mode
3. After beating the boss, let the ranking animation play, and don't hit A until it prompts you to.
I have tested this, and mashing during the ranking scene with Win7 compat on does not crash it. There are some other crashes others have mentioned, that I have not run into at all in my 16 hour current run so far, with Win7 compat on.
Alternatively,
1. Don't try to skip the rank up cutscene after every boss, wait for the prompt to.
These are only work arounds, but, this is one of the biggest issues with this port that was supposedly being worked on 2 years ago. The Win7 Compat also fixes similar crashes on the NMH2 port, so I just suggest doing that.
