Coins become less frequent as the game progresses, and earlier anomalies will eventually stop spawning them unless you're either on a higher difficulty OR on a high set. My best advice is to farm Anomaly One and Anomaly Two for lots of coins while you still can, before getting into Anomaly Three and Anomaly Four, which will have fewer coins but much better equipment.
When you enter an Anomaly, you will get a prompt at the bottom of the screen at the beginning if coins will no longer spawn to explicitly tell you to move on as well. You can use the statues in the Nexus to set your starting set as well - they're down the hallway to your right when you walk in the front door of the building in the Nexus from your spawn points.
By the endgame, you'll either find coins only in Limbo, in random shops during anomalies and they have a chance to spawn more frequently in The Tower of Pain as well.
Thanks for playing! :)
