Your 3 that disappeared is going through the growth cycle again (I think).
Once you get into the chore of doing this every other morning, it’ll come naturally and it’ll be a waiting game.
Every time you remove a color with the lily pad with it, you are resetting that color. The ones you want you only remove the lotus flower not the lily pad so you can reset it to its next bloom cycle.
I got lucky and got two giant lotus in one night and it’s taken me over 3 ingame years! I have horrible RNG, but looks like my patience is paying off. I only want them for museum hand-ins.
Buy the necklace at Freya’s shop counter called lotus luminescent, it will guarantee a lily pad the next day.
Here’s my lucky 2 giant lotus showing up one after the other in one night. I hope I don’t have to wait another 3 years for the other 2…..

I also suggest using a stone sign if you making multiple giant lotus for museum hand-ins, this way you won’t forget what set of 3x3 is the color you want.
