Use the fishing rod to "fish" the mushroom.
It looks like a chicken of the woods type mushroom if you are familiar with those. It grows on the side of the stump, not on top.
I was thinking "Oh!, I can turn one in to the museum...", but no, they're both quest items.
I turned one in for the quest, but there's no way to get rid of the other. It's a quest item, so it can't be sold. I dropped it somewhere, and when talking to Atlas later, I got two back...
So, now, I have two sitting in one of my chests taking up slots, since I can't get rid of them.
