Chronicle is the main game + extra bosses, dungeons and a new optional ending, so it's recommended to go with that. The western release of Nocturne was essentially the Dante-variant of the chronicles version (Maniax edition) back on PS2.

Chronicles/maniax is the complete version, normal is the vanilla japanese version.

Chronicle is substantially harder than base game. I'd suggest playing the base version on a new game. Chronicle adds some stuff that can be pretty frustrating for a new player.
I first played SMT3: Nocturne on PS2, and it was (due to being the USA release) the Maniax version. Matador was a hard stop roadblock I just couldn't beat. I spent so long in early areas trying to level grind until I could beat him that I eventually got bored and put the game down. Don't know what happened to that copy of the game, but I still have the strategy guide. It... didn't really help.
