For the life of me i cant figure out how to plant in them. is it certain plants that can only go in the pots or what.

Size matters, apparently. According to another comment, not even the Dev knows which plants fit in which pots.

Also make sure grid is disabled.

Yes it's like Calistrasza said. Make sure that grid placement is disabled, because otherwise it tries to snap your placement to the grid, and thus the plant might not fit in the pot.

And also size matters, that's true. The plants which fit in the smallest square plant pot are:
Pansy, Narcissus, Cosmos, Saintpaulia, Gazania, Primrose, Tulip, German Primrose, Mushrooms and Carrot.
