Saved files are located:
Local Disk: Users/Username/AppData/LocalLow/Exhibyte/IslesOfPangaea.
There can potentially be a lot of saved files. One per dinosaur species (40), plus 7 other files. All are all relatively small in size.
If you delete a save file your progress will be reset for what was stored in that file.
If you delete a dino species save file you'll lose that dino but be able to create a new one.
If you delete savedata1.iop you'll reset your accumulated evolution points.
If you delete savedata2/3/4.iop you'll reset species unlocks for batches 1/2/3 of dinosaurs.
if you delete savedata5/6/7.iop you'll reset growth stage unlocks for batches 1/2/3 of dinosaurs.
