The Archons were suceptible to it as everyone else and with their great power and being in charge of control of many aspects of life there only made things worse.
The main character awakens much later when the Citadel has long since fallen from grace and has been corrupted by the god's presence. She's called the Martyr. Likely through the merchant's machinations, she's able to fulfill her long denied task of making things right.
She defeats the archons, allowing them to be at peace since only death frees them from the god's presence and then kills the god who isn't even aware of anything or what its presence has done to the citadel. Of course, she becomes a martyr through and through. She destroys the god with a nuke and also herself.
Its unclear how the ending ties into the sequel. I guess we will know.
