On a serious note, she did just pass by no less than a half dozen abandoned homes on her way to Spasov, and I seem to recall at least two of them containing shelves full of those huge cans of food. So assuming she can get safely back to the train, or heck, if she can just get her hands on another bike, she's got places to go.
I imagine a roll in the hay with Ilya isn't entirely out of the question, but unlikely given her recent traumatic experience.
On that note I saw another commenter theorizing a life of prostitution - also not off the books, given how miserable its Russian-lit inspirations tend to be, but my personal logic dictates that since Russian lit would focus on the misery, its absence from story implies things are going uphill for Indika. Just let me have this please!
I also seem to recall that her Dad is still alive and wants to be part of her life, as he sends her letters for Easter. So that's likely an option.
I envision her taking some time to herself, process the lessons she's learned about choice, morality, honesty, etc. and then, perhaps, get on with her life.

Let's also add, that she didn't offer THAT straight away. She asked, what the guard wanted in return of letting her go and he chose THIS from a NUN. He knew she was desperate, took advantage of it and would've still let her die the next day with a grin on his face. So you tell me who'm we should actually call out for sins and crimes.
And yes. It was r**e. Letting it happen especially if you don't really want to do it is not consent. She was dissociating during the entire thing, having an internal monologue in which she despised herself.

As to what happens to her after the ending of the game, we can only guess. I think she left the city and either went back to her father or found work elsewhere (in a factory, farm or shop) and now leads a more peaceful life. I would like that ending for her.
