The higher prestige layers are mostly useful for the unlocks (bigger floorskip etc.), so I think it makes sense to occasionally buy higher layers for this purpose (as it seems you are already doing). If you pay attention to how long each run is taking, you can get a sense of when you are slowing down and need bigger floorskip.
I'm not sure what the ideal class combo is, but it's good to have a Warrior in front for the group kills, until you get the item that makes all enemies into bosses (no more groups after that, so put a Ranger in front).
