as far as I know, controllers "should" work properly - I've tested personally on my Ubuntu with ps3 dualshock and xbox 360 controllers - worked fine 😞 I'm really sorry about your problems
Tbh I'm not even sure how to approach... I'll ask friends with Ubuntu to test it out - if we manage to reproduce on at least a single machine - maybe I'll be able to fix (or at least understand what goes wrong)

and it's said to handle Ubuntu pretty well 🤔 It's pretty common in Unity games, I wonder if you've ever experienced similar difficulties in any other games?

In Relic Hunters Zero: Remix, the game didn't respond to any input from controllers as well.
In Darkest Dungeon, the game worked well with F310 but not with DualSense.
And unfortunately I couldn't check if these games work fine on Windows 10 since either the mainboard or PSU for my windows 10 system is broken at the moment.
These gamepads have a switch to toggle dinput/xinput mode, try dinput if xinput isn't cooperating.
If nothing else you can work around the issue with AntiMicroX and bind keyboard keys to gamepad buttons.
By the way, I tested Darkest Dungeon, MannaRites and Relic Hunters Zero: Remix again today and found out that Darkest Dungeon now does support DualSense. It's either they somehow responded to my ticket or this Steam update: https://store.steampowered.com/news/app/593110/view/3019080835937157669
It seems I'm using 5.11.0-18-generic #19-Ubuntu SMP Fri May 7 14:22:03 UTC 2021 x86_64 and I'm gonna do another test again when I see a linux kernel version 5.12+ in an official Ubuntu repository.
