Missiles don't target attacking space units, what am I missing
I built some signal towers, but it's not like I can build one in space, I don't think. Also I have the missile turrets set to target space units.

You need to enable the 'low orbit' option; for whatever reason, this is what allows missile turrets to target incoming space relays (plus other space ships that happen to get in range, I think?) before they attach to a planet.

If they are on the far side of the planet they won't shoot. They need to be within a certain firing angle and have sight on the target. Signal towers do nothing for space combat. Basically build more around the planet closer to the equator or just build multiple groupings in different spots.

Personally on my main world I wrapped the entire equator with plasma cannons. They are far superior to missiles. They shoot instantly and have no travel time. They shred all incoming hostile ships lol.

Maybe this is the part I misunderstood, I was trying to shoot it after it digs a hole in the planet. Can missiles be used for this?

Yeah, they can. Though be warned, shooting down a relay while it's on-planet insta-100%'s the space hive threat, currently - being shot down in space while trying to arrive gives a much smaller increase.

the reason behind the "low orbit" option is default deactivated is not to get too much attention from the space hive too early.

you can remove the relay too just by placing down a thermal generator or use foundation on it..

When you place a geothermal generator the relay will fly off to colonize another spot on a planet in the system. But if you shoot it down the Hive will loose a lot of invested materials and get enraged and retaliate. It depends on how well you can defend against that.
