Red ' X ' means you killed them with a hit.
I think the blue box means that you target locked them by shooting towards them...but I'm not sure about this one...
Isn't the blue marker when you hit their armor / backpack ?

This is the correct answer, the blue hitmarker is for the armor/backpack ^^
Does this apply for Fort and Orlan's chest armour as well?

Not necessarily. You don't start leaking O2 until your armor is completely gone. Therefore it can take several yellow hits before air leaking occurs, depending on which weapon you are using and the target's armour level.
Note that the bars in the bottom right of your screen can be thought of as armour and health, even though they are labelled "airtight" and "O2". Armour recovers automatically on it's own if it is not fully depleted, like health in many other games. O2 begins leaking when armour is fully depleted and automagically recovers pretty quickly when armour is patched.
