I didn't use the batch files. I downloaded the ones I wanted: April's booba's mod, April's butt attack, Leatherhead's hat and boot color change and the 4 turtle's comic color.
I zipped the 2D folder, renamed all of the extensions of the downloads using Powershell and replaced them in the game's folder. I didn't make it out of the tutorial without having the game crashing. I then tried the April mods alone, but got the same results.
I'm not sure which guide you're using to do what you're trying to do. I updated the post with a the updated guide on how to edit sprites. This should also cover how to implement them into the correct locations and how to convert them properly. I have not tried this myself. I'll have to read the entire guide again to see what is up.

Yes but if, you use more mods or switching them often, the actual way how the mods are installed is not perfect.
In the long run, we need to put the Mod files in different folders an use a batch to install/uninstall/switch to the different mods.
For the mods I use, I made my own Batch (involving deleting, copying, and renaming) and folder structure.
For the Mirage Mod, I will need to adapt my system a little, but it will work. Perhaps I will publish my Batch with the folder structure for the supported mods.
But, when seeing how much problem some user have to install the simplest mod, I fear, that a lot of user won't be able to but the different mods in the right folder...
I'm not good enough to code something that is foolproof...
Yeah, I've had to create my own uninstall.bat files for mods I like to switch out. My method works for me, but isn't foolproof either. I do my best to make it easy and to help those who are having issues but I won't lose that much sleep if people don't read the instructions.
Do publish your batch files (and allow others to use it in their mods with proper credit). I am hopeful that before too long a certain standard can be set for switching out mods on the fly, that all mod authors can adopt.

Do you mind giving more details and or screen shots of how to install other mods using your installer? Where the files go and such.
I have no published a new version that is a lot more "foolproof" and I try to keep it is "foolproof" as possible. I added even a little warning, because of the way the mods are done, a mixture of different mods are rarely possible. Example: the bosses banners share the same file, so if you mod one an would add one or more other bosses you would need the banner file in all the different possibility's and in the batch all those need separate entry's --> impossible
for the installation, I coded some checks to see if everything is in the right folders but please consider, that I do this batch, that was a lot of work, first for myself and publish it because I believe other can profit from it. But I do not have the time to teach basic file management.
Keep in mind no one forced you to share. I made this thread for those who want to share their mods AND knowledge of how it's done. I then try and share this with others to promote the mods made. Since you did share, I naturally wanted to know how to apply it. So I asked if you could explain.
It's fairly condescending to say you don't have time to show someone how to use your tool yet felt the that sharing it would be nice. It was nice. It may seem basic to you, but to others, it's new territory. Sharing your mod would've been pointless and only people who are savvy will be able to figure it out.
If and when other modders decide to use your tool, it will definitely streamline how mods are handled and added. Simply install and add mods to the mods folder. This will be valuable for those starting out how to use mods and perhaps make their own.

You could've simply said:
Create a folder called "mods" in SteamLibrary/steamapps/common/TMNT
Add Mod_installer.bat to the TMNT folder
Download and Add mods into mods folder
Run Mod_installer.bat
Run the game to see if it worked.
Done.
Seeing as it is too much trouble, I won't be asking you anymore questions about your mod. I'll just ask someone else for help.
