The Emperor might be a warp God, but he is not a Chaos God; rather an Order God.

There was actually a really good fanfiction written called 60k and it expands on the idea, where the Emperor becomes a God of Order that is almost more horrifying than the Chaos Gods. Here's a link to it:

its not just the emperor, its echlesiarchy(church). He was antireligion policy man for a reason.
