I mean technically the setting explodes and they go to a different setting entirely through chaos nonsense so it can be argued that as far as the old world is concerned they're as extinct as everything else

Nah, Skaven exist. If you had said, 'They haven't been found yet in the universe', then fine. But they exist. Somewhere.
Maybe Games Workshop hasn't seen fit to make them playable or anything, but they're somewhere. I sincerely doubt even *they* would claim they don't exist on some planet somewhere in the universe!
Besides which? Don't care. xD Ratlings are Skaven Jezzailers in the 40k universe. Refuse to see or think of them as anything else! I mean, even YOU know that's why they call them 'Ratlings', right?
Well if that makes you happy there's always the fan theory that Warhammer Battle happens on a lost world inside the Eye of Terror. So they could maybe exist there.
As for Skavens working with the imperium, no shot. Filthy corrupted Xenos, could hardly think of more exterminable combo.
