The tonberry has been there since launch.
The Griffon Queen is present on a side mission after completing the first mission in the big open hall / room (where the alpha wolf is during the first mission).
The AI companions always had potions, but at launch and the patch after launch, we could not see how many potions they had left.
Regarding difficulty, the game has had a few adjustments that makes the first playthrough easier numerically, where the actual AI appears largely the same since launch. (e.g., basic jobs get several hundred more HP, stat formulae have changed that allow players on Hard to generally take an extra hit before they die, stat bonuses having a noticeable impact on break damage dealt, and the item level penalty being extended to 10 levels below instead of 5 levels below, and reduced impact of the break penalty for being below the item level.
