Maybe your patch didn't properly apply. Most people need to run the patch as administrator for it to work correctly. If you just run it normally there is a good chance that it will only pretend to patch your game. Even worse than that it will on future uses say that your version is already up to date while it isnt.
I recommend you go back to v1.00 by verifying the game cache on steam. Then download the v1.02a patch from here[patches.ubi.com] and run it as administrator.

Thanks! I'll try that. Will this patch fix my saved game or will I have to restart the game?
He ended up reinstalling the game. What you could also try is downloading my back up of an unpatched SCDA_online.exe and replacing your own with it. I know you want to fix your singleplayer but as far as i know the patch targets the multiplayer executable.
The file goes into this location ...\Steam\SteamApps\common\Splinter Cell - Double Agent\SCDA-Online\System
You will have to rename it to "SCDA_online.exe" so that it overwrites the existing file. Afterwards try to run the patch again.
