"Splash Harbor" is a MOD and goes in the MOD folder. It is VERY GPU intensive! It contains within it's folders readme's which give explicit instructions on several methods of installation, including how to load and run it from the LEVELS folder as a map. I can't imagine how you missed the readme instructions!
You can run a MOD from the game's main menu but I prefer to run from a batch file shortcut which includes "devmode" for cheats and to activate weapons submods.
"Splash Haorbor" also incudes batch files for each difficulty level but thay are written for the Author's drive G, easy enough to edit it for your FC installation drive.
"Maps" are different from MODS and are(usually, but they can be multiple maps that run sequentially) single levels and are started by pressing "~" from the main menu and typing \map levelname (whatever the name of the level is). These maps go in the LEVELS folder where the game's stock maps such as Training, Carrier, etc., are also located.
You can make a batch file for a MOD with Notepad like this example:
cd..
cd..
bin64
\Farcry.exe -MOD:Splash_Harbor -devmode
(If you don't use the AMD64 patches you'll need "bin32" instead of "bin64")
You create a shortcut to the batch file IN THE FOLDER WHERE THE BATCH FILE IS then move it to your desktop or wherever. Go to properties of the shortcut and add (space)-devmode to the end of the TARGET path name just after the quotes.
Forget all that batch file stuff I talked about (unless you start using actual MODS of which some are just AWESOME)
After putting the Infected Harbour folder within the Levels folder of Far Cry, Start the game, open console (~ key) type "\map infected_harbour" (no quotes) hit <ENTER>. The map will load and you can play it.
I'd like to mention for all that you should use "-devmode" (no qoutes)in STEAM's Far Cry properties launch options to have cheats.
Also disable "Overlay" and "Game Theater" if you don't use them.

It's not because of Win 10. Make sure you have "full" control permissions on STEAM and it's game folders. R-click STEAM shortcut - Properties - Security tab, 5 checkmarks under "Allow". You might want to do some research on the web for these things, Win 10 is great but it's got some hoops to jump through.
Rclick your FC folder - properties - General, make sure "read only" is unchecked or greyed out.
Your ~ key doesn't work? Does it print the character in a text file?
Your only solution then is to copy the original Levels folder to a safe place and re-name any map you want to play to "Training" in the original Levels folder and start a new game.
You can also control bindings in the devmode.lua file. I don't know what the actual console term is, you could try Input:BindCommandToKey ('#Console()',"~",1);
Each time I try it switches from mod instead of adding.
Playing MODS go in the MODS folder, they can trump these changes for their own but only when that MOD is being played.
You can load multiple conversion mods but only one playing MOD at a time.
So which mod/MOD and what kind of mod/MOD are you refering to?

I was trying to install a graphics mod alongside a bug fix, but as the graphic mod was made as a Playing MOD I couldn't get them to work together.

And how about naming these things, what bug fix? What gfx mod? What playing MOD?
Of course, you can't run 2 MODS together.
Being used to Skyrim/Fall Out (and such) I was trying to add different MODS. More specifically I was already running FCAM and trying to run Far Cry 2010.
So thank you for explaining to me how the modding in Far Cry works.
I think also it only applies to some of the beginning levels, not the whole game, not sure about that.
