Another factor seems to be mood and I had some problems in the early missions when the game is still handholdy and you aren't able to built everything. Sometimes you just start with a bad mood, nobody comes to your city, so no workers and no taxes and therefore no income or trading. Just take it slow and start with smaller taxes and expend slow and evenly
No it just takes a long time to fix from what I can tell.
- Check your Main overseer window (last sentence at the bottom is most of the time the key) for your population status
- Taxes too high : people will at first stop coming to your city, then will suddenly leave. Even if you lower it, it takes month before they come back. A good solution is to always start with 1%, and go up little by little until you reach the point where the population is not happy. Keep in mind taxes always must be under global wages. Keep in mind that even if you don't put any taxes offices, as soon as you build your palace, taxes rates will be taken into account.
- Wages under kingdom average : if you city does not pay enough workers, you generally receive notifications about global kingdom wage increase/decrease, you will start loosing workforce, then at some point people will start leaving your city, and like taxes, it takes months before they came back.
- Also, I can be a lot of other reasons (lack of food, too much criminality, health care outrageously low...), but everything will be pointed in the overseers.

- if you have a personal palace you also should reduce your income by one notch.
