Rook Tactics IV - Mate-in-two
I was able to brute force most of the first 5 or so puzzles and figure out from the solutions how they worked but I cannot figure this one out.

No matter what I do White's king just travels back to the first position and branches into the same two-king position. Even if I feel like I've locked them down on the second turn they just create a third branch with the same thing, which seems impossible to defend against, and I don't see a way to capture a past king position on the main timeline without getting captured by the two kings in the top branch.

It works because the first time you move your Rook up that would normally be checkmate but white jumped back in time before we moved and made a split. In this split we move our rook up again. This advances the time line so that the rook is now protected from capture from itself in the parallel dimension that was left right after white king left.

If you brute force all the first puzzle you still have to understand why your solution is good, or you won't ever be able to finish the more complex problem? I haven't succeed at this puzzle yet but it take time to understand why a solution is good, even if you find it trying all the combination.
I don't think its possible.
rook up, submit. then make the upper one rook up, submit.
How does that work? It worked, but why?

that's right. the biggest different between 5d and normal is that we can make a "vertical" strategy here. I can't express that precisely since I don't speak English, but you should know what I mean.:lunar2019crylaughingpig:

Just so I understand: As an example, if the game was to continue even after the checkmate, the second King can't capture the Rook that captured the first King because my second Rook will be able to capture the second King through the other timeline, correct?

You mean, in this fashion? (Green indicates where the rook in timeline #1 can cover rook in timeline #3, I believe)
