2. Time is paramount. You can activate a tele while some of the map is unsearched and use the spawning time to run around while completing the objective. And that leads to...
3. Not fighting boss during the teleporter event. You can, if you're completely overpowered, but in other cases - run away and try to space the enemies out as much as possible, while also trimming their count and activating chests. Then finish off the remaining adds and kill the lone boss.

Oh, yes, they are a pain. They either die from collateral damage, reverted all atention to and targeted one by one or I just flip out an smash that 7 second pause watch just to pick them out from the skies. But usually they are just my punching bags while no other enemies are present.
The whisps are really tough, yeah. Jumping to avoid their attacks is crucial, as well as attacking from the highground or out of their range.
As for getting overwhelmed, I've just felt what it's like with commando. He's really easily rushed as he doesn't have many tools for hitting crowds. Others don't struggle with that as much.
I think the enemies on later stages are just statistically superior to the earlier ones, and, without the EXP from shrines, mob kills and all the small capsules, you come there underlevelled and end up underpreforming damagewise, even with some good artifacts.
