Sometimes the most simple solution is best - Occam's Razor? No need to over think it. Add a shovel to the game as a craft-able tool - which you can use for digging up the tree stump - which maybe gives you a few more pieces of wood - and you can also find interesting further uses for the shovel - digging up treasure - terraforming (removing small hills - making ponds - etc...).
I just want to remove trees - not make something.
I don't want the trees to not grow back if they are chopped down. I want the choice to dig up the stump after the tree is downed to keep it from growing back. This way you can chop all the trees you want - as long as you do not dig up the stump they will still grow back.
Just give us the choice and ability to remove a single specific tree/object permanently if we want.
Also you if you suddenly decide to move base, you probably want the land to go back to what it looked like before instead of looking at a barren field :)
What Julian suggest is actually a rather good solution that will work well, no permanently harm done, you can always get the trees back again.
I could however see non harvestable trees being used as decoratives on foundations/courtyard/ground whatever inside the base area, there are some areas which doesn't have many trees and those there are may be in the way of building plans :)
They could also add the ability to plant trees as well. If you do decide that you want more trees, or you move your base and want the trees back, or maybe want to grow a grove - then you can.
I see this as an opportunity to give a little more control to the building process plus give an avenue to build in more content systems.
They could add fruit trees for groves to harvest - Apples, Pears, Peaches etc. as well as the standard Pine and Deciduous trees for wood.
Adding a shovel gives the opportunity for terraforming, digging, treasure hunting etc.
And more I am sure...
Not sure about if it is even possible to do terraforming, that depends upon how the map is set up, terraforming is not an easy thing to add if even possible, still I would love to see it in more games :)
About planting new general trees, most times I've seen this in games is when they do not regrow at all, but fruit trees to harvest like we do now with farming plots sounds like a great idea :)
