I would love if there was an option to change the settings mid-game, even for those non-custom ones (like mine).
Diddnt bother me too much since the spirit of the game revolved around multiple playthroughs as opposed to a single long running file.
Changing difficulty to custom and enabling loot container respawning.

I have not used it myself, got this from reading other posts.
Hope it works for you until the option to edit settings mid game is added.
have to disagree there. The games building mechanics, the ability to connect bases with ziplines, the gigantic map all point (at least for me) to long playthroughs
