This said it is not up to the developer of said game to make sure the game works with x/y/z/ trainer (does that term still apply? I'm getting old ...) and using a trainer always came with risks to your game.
In the past two steps that would reduce the chance of corruption in a game were to make a save and zip up the folder with the saves before you start using an editor, and also turning off any trainers you have running when you go to save (if able).
This game allows for multiple save slots so keeping a save from before using wemod should be easer. If the game is crashing during load or launch then don't start the trainer until after you are in world. If wemod crashes you after a while then make sure to save often and use two or three spots (if you have harddrive space) to crawl your saves over each other. This can reduce the playtime lost during a crash.
