I haven't built in really deep water, but I have had success in water deep enough to require swimming (a lake). First, I built a platform on ice in the center of the lake. However, it was difficult or impossible to get up onto that built area, once the ice was gone. So, the next summer, I built a stone and log wall/beam structure (like scaffolding) from the shore out to the base (to walk on). I kept this wall as low as possible. This was necessary to enable me to reach the bottom of the lake with the next log or stone wall segment.
If I needed to stand a little bit away from this wall to place the next segment, I threw lots of loose stones into the water where I was working on the wall, until I could stand on them and be out of the water enough not to drop things. That allowed me to continue building the wall. It took a *lot* of stone and wood, but once I got out there, I was able to use this wall to give me a starting place to build a landing with a ramp to it from the water, and then another ramp from the landing up to the base, so I could access it in the summer.
Be sure to dismantle the scaffolding wall/beams when you are done, so enemies cannot use it to waltz out to your base, too.
