(SPOILERS) Who is the villain in this game?

I just beat the game and I'm not sure who the younger dude in the white coat that knocks you out at the beginning and gets mutated at the end is suppose to be... the only other character I can think of is Hank from some of the notes but I have no clue what his motivation was. I be greatful if anyone has some clarification on this. Thanks
