As for which ending was canon we don't know yet. I'd imagine Eric would probably be receiving some serious jail time, or the death penalty if the apartment ending is canon. Unless he lied in his book, and literally nobody bothered to investigate the island after the wrecks.

The original ending of The Forest was implying that Timmy turns into mutant/dies in the cutscene after you beat the game. At some point the game was updated and that ending was prolonged to show that Timmy lives after that seizure.
There are people who didn't see the updated ending that shows that Timmy lived, hence the confusion.
