Refilling the water bottle can be done at the Well. If you access the interface you can fill a water bottle, the bottle will be right below the screen.

As for the Oxygen bottle, I'm still trying to figure that out.

Oxygen bottles can be filled at the CO2 scrubber

you can Oxygen bottles for free inside your hut at the Oxygen machine ... open its glass door and on it's info screen bottom left, Also use it to fill your hut with oxygen (fiddle with 5 levers/handles and click start), (growing plants also give Oxygen for hunt.... BOTH need power!!...

Use a water hose from well oxygen output to hab input, same place as water and power

I still can't get the Scrubber to work. I believe i'm missing something with the sell/oxygen setup. I can't refill my suit from the oxygen outflow as it says there is no oxygen. I have 10kw going to the well/oxygen unit, says it's producing 10 l/h, but 0 storage. what did I miss? I did fiddle with all the nobs and controls and pressed start/stop on the unit itself...only thing I was able to do was blow myself up....ugh

the oxygentank refills the base first if connected to the base. so the oxygentank is empty all the time unless you disconnect the base and wait a moment until the well generates the next tick of oxygen. it never took more then a few seconds for me. just try to click the connector a few times

okay, I did see that once, so I am producing oxygen because of the 10 l/h I guess its the scrubber then that I am only having issues with. I did learn how to fix a circuit board omg is that a task...ugh I felt like I was really soldering .. very tedious. then the sand storm hit ... ugh running outside to flip switches for all the electronics is time consuming, I think it just takes practice...
before the power input on each station, I put one or more batteries. On the side of the main hub (the tall one) I put multiple batteries along a long corridor tube.
there is also a thing to mention about putting batteries in-line or storage or side by side for more power.

about the scrubber... did you solve your problem ?
if not.. just a few hints.
you need to do all settungs while the scrubber is stopped (display shows "start" as button). i need about 40-50kw to operate the unmoddified base while growing potatos and running the scrubber at about 10l/h (lights in the base should be on while your insside and the airlocks operate automatically if the base is fully powered).
once you have made your settungs just press start. it will take awhile before you can fill your first bottle of oxygen because the oxygen is taaken from the air inside the base to fill that bottle and it takes quite awhile before there is enough pressure inside the base. (to be honest, i think the devs need to rethink that).
at the beginning i always use the well directly to refill because it uses far less oxygen.

Okay, now I feel like an idiot. seems there are TWO actions on that scrubber. There is a "START/STOP" button, and then there is the "Fill Oxygen Bottle" button. A little confusing as the "Fill Water Bottle" button is clearly a button, where as I thought the "Fill Oxygen Bottle" was performed by "START" and then finished with "STOP" .... yep, that one just stumped me ...
