The boats and ships will crash the bounders of the river, crash to the trees and stones that are beside the river. Of course they get damaged!
These and big floods that were water does not stay in the river, but those valley is now a river... There is a lot of things that can break ship in those conditions.
This mechanic is akin to Civ 6 having seawater levels rise at ridiculous rates. Something that has been proven to be much less significant than doomsayers predicted decades ago..
I suspect this will be a paid DLC fix based on this studios history of shaking down its playerbase.
