No I have not encountered this before. On a side note the Legacy option granting 1 science per Codex acquired in the next age is never worth it imho.
Nah, you never would select the legacy option of getting science (I think it is 2, not 1) per Codex acquired in the Antiquity Age. But the scientific attribute points are worth maxing out this legacy path. BTW, I have had this happen to me once -- I'm glad someone is going to report this on the Bug Thread.
For me it's always been 1 per Codex. I usually end up with the option for +10 or 11 science than I look at the science attribute tree and say to myself "Why would anyone choose a well placed library vs all the goodies on the Science tree!?"
