Captured 2 cities but civ remains
So I've captured Isabella's 2 cities and she's still there. I have no idea where this third city is and I've marched my army far north but still not 3rd city. Did they change it so you can't eliminate civs anymore?

They can remain if They have settler somewhere on map and resettle. I had this happen few times.
But they would have to be miles and miles away from their 2 captured cities. How is that even possible?

They’re going for a little walk. I’ve seen the AI just have settlers roaming around before, I think it’s a combination of not building them as close to their destination as possible, and having to change targets when the original is no longer available.

By the way, you can double check if there’s an actual 3rd city or not in the stat ribbon for that character.

I eliminated Confucius once, but because I still had an icon with him on the right side of my screen I was able to keep sending him diplomatic stuff

That's a weird feature, settlers keeping a civ alive without an actual city. To be honest I'm not really enjoying this new game so far with what I've seen.

It becasue they have settler. If they dont have settler then They get removed. I have killed everyone in first age and just kept playing till the 2nd age.
I'm imagining this settler running far north as far as they could go never finding somewhere to settle. It makes the idea of capturing all the civs on the continent a flawed strategy.

Dude, the AI LOVES putting cities as far away from their other cities as possible. Especially if it somehow shafts the player. I just had a civ with two cities put their third all the way across the map just so they could forward settle me and get their precious "shared borders" hatred going on. So, the idea that there's a settler literally anywhere on the map should not surprise you.
This goes all the way back to CiV 3 at least: If they have a settler, and maybe even military units. they won't get counted out until their chances of restablishing their civ is zero.
It's a terrible idea. I wonder if they ever tested with the strategy to capture all civs. I mean how are we supposed to do that now?
You will have to be very picky about what Settlements to keep, and Raze the rest.
Keep the Settlements with Wonders and lots of Science and Culture.

It is possible to operate at 2 Settlements over your limit. Particularly after you get the Military Leader Trait that allows you to ignore big (Un)Happiness problems in Captured Settlements.

I Picked up +3 Settlements Limit going from Antiquity to Exploration. So I started Exploration with a 11 Settlement Limit.

added The leader Attribute in the Military Branch that allows you to IGNORE Happiness Problems from Unrest in Captured Settlements is VERY Useful for a Player playing a Conquest game, i.e. keep taking Settlements from the other Empires.
