the 2nd half can only be accessed in the 2nd age, so a domination victory in the ancient era should be impossible (unless all the AI on the other map half die to babarians)
Was it really 'out of nowhere' or was it just folks on another contintent?
As for the topic, I dunno how domination works exactly but it'll probably trigger age transitions faster which will slow down your conquest, but you can still fight anyone anywhere all the same.
May Ed Beach grow eyebrows that becomes an unibrow and an beacon to the helicopters.

But they ruined conquest in this by having you go out and conquer 10-20 cities in the modern era... only to unlock a wonder that you now have to build, then complete two projects on it.
I can't wrap my head around half the design decisions they made. They ruined the military victory in this, at least as it currently stands, because at the point the game should be won (I mean, it's easily over by then in terms of the CPU being able to compete anymore) I still had to go through nearly 50 turns of building the wonder and doing the two projects.
