I haven't done much and I've only used big picture mode on accident as I hate it. I just start the game normally from my mouse and once in game I press a few buttons so it will change over, I wish I had more to add that could help with figuring out why this problem is occurring for and any others.
Most games don't even detect it, or if it is detected, I'll have various problems like spotty inputs or sometimes double inputs.
SaGa Frontier, however, not only detected the controller just fine, but the button configurations were correct without me having to remap anything!
Works flawlessly for me.

Sounds very accurate to me, you have a handful of people posting they have controller issues, while the other 2000 in game are not having them.
Leading to the argument that the game only works with keyboard and mouse to being false, and being more of a you problem that (rightfuly) needs solving.
Misleading people into thinking that there is actual no support, when there actually is.
The thing about saying "It's more of a you problem" is that the people with controllers not working don't know why they're not working. There's nothing on our side that can be done to fix it.
Why does my 8bitdo that works for literally every other controller-supported game not work but my PS4 one that often needs third party software does? Why does one person's XBox One controller not work but a thousand others do?
There's something a little funky here, and the dots can only be connected through people saying what they're using that isn't working.

Man, I'm not going to pretend to get what your problem with my post is or why you're so hung up on how its worded; I've said from the start that it's not working and I was asking if anyone else had figured it out. Of course it is something I'm dealing with, specifically, and you picked up on that. Sounds like a reasonable assumption. And yeah, I did point out the 'full controller support' thing because it was probably the most obvious contradiction. The only bit I contested was you saying my post was false. To me, it sounds like you're being super-literal just to go 'um ackshually' even though you didn't really have any issues picking up what I was putting down, and not actually doing much otherwise.
I'm glad yours is working. Got any tips or suggestions to get the rest of us there? Or is this all we're doing?

One thing we know, is that the game can work for most people, but yet some people are having problems.
There is surely a common thread that links these together, games don't just decide "heh heh we're not gonna see this dude's controller." ... there's an actual problem, and there's always the chance it's not 100% the game, there could be another underlying problem like a USB conflict or something that other games by some luck don't notice but this one does.
I think one place to start looking is the fact that this game will see D-Input controllers. Most games today don't see D-Input controllers, so maybe this game is looking for ALL input devices, and if it sees multiple ones, it will either lock up, or it picks the wrong one to receive input from?
I saw a thing somewhere about people who cracked and pirated the game had controller issues, but fixed it by including some file that got left out of the crack. Maybe something like that's happening here? I don't see how Steam would include the proper file for almost everyone but leave out random users, but it's the only thing resembling a lead I've gotten.
Turning off Big Picture mode, of course, kills the connection, though. The only difference I can see between the two is the blue controller notice that pops up on the bottom right side when it is launched in big picture mode.
