100 is the last Level which unlocks something.
Realms don't get harder trough your Favor Level at all. The only way how Realms get harder is with the Master System. But that is one single Fight. The Difficulty of a Realm is only affected by three things :
Realm Depth
Difficulty Level you choose yourself ( Standard is 1, Max is 9 )
Realm Instability Level.
I doubt there gonna be a Limit other then a logical Limit : Basically if you gonna need 50 Runs+ just to get +1 Realm Level, then you basically maxed this Realm.
Yeah. Y'd figure, from an infini-proc-gen game, all they'd need to do is just, "+5% resources!" each favor level after 100. lol

I have personally never noted any difference in difficulty with higher favor.
As far as lower-favor realms being easier, it seems that more Nemesis creatures spawn at higher favor levels (since you get treasure for beating them), meaning a realm at favor level 50 would technically be harder than one at favor level 0, realm depth notwithstanding.
