There is the Gate of the Gods. Team synergy is key here, because your creatures will be locked to level 100, while the gods you fight will be at noticeably more than that. Plus they have some broken in-battle effects, e.g. you can only damage one of them, if you can afflict at least 5 debuffs and you can't cast any spells.
There are False Gods, which are giant creatures (akin to story boss Caliban) that come with their own nasty surprises.
There is Zantai, a randomly encountered boss that comes with 3 random boss traits (from 'regular' bosses only).
2. I definitely recommend always playing on your highest realm depth. You don't have to play on RI5 right away, but I recommend working toward being able to tackle it without any major hiccups (just low RI first and see if you are comfortable). The amount of loot you get from it is just so much better than without RI, plus you will probably come to appreciate the additional challenge sooner or later.
3. I recommend Arachnid's Nest (Regalis) for easy access to Mimics and Dumplings. Loot-wise, Gambler's Hideout (Reclusa), The Swamplands (Meraxis) and The Barrens (Yseros) have the most to offer.
However, I generally try to rank up favor with all the gods evenly. Each god has some favor/realm-related achievements and achievement progress adds toward your Piety-multiplier. The more achievements you unlocked, the more Piety you get from all sources.
You need Piety to level up your Relics.
4. Just summon whatever you need at the moment. You can't have an infinite amount of creatures at the Stable (although enough to summon each available creature at least once) and it's easier to navigate through your Stable & Fusion options when you don't have an army of creatures you'll probably never use.
5. If you're going for certain achievements, it is probably better to clean up the realm (collect all the things that give you stuff) and then move on.
However, there are some situations where certain things will be done faster, if you just rush through (e.g. unlocking certain late-game features). I never found myself doing this, since I was never really in a hurry to get these things done.

7. Just collect loot. Treasure chests, Nemesis creatures, realm quest rewards, etc..
That's why you will appreciate being able to play on high RI, because you will get noticeably more stuff for your trouble.
8. Certainly. Not only do you get Master trait material (some have a really useful and potentially very powerful effect), but you will also increase race-specific mastery.
Your mastery rank affects the damage your creatures of the specified race take and deal (deal more damage & take less), plus the amount of damage enemy creatures of that race deal and take (they deal less damage & take more).
2. Ideally, you should be doing your highest realm and full instability. If that seems unreasonable, keep teambuilding until it makes sense.
3. Not all realms are equal. That said, basic access-to-stuff requires favor rank 25 with all gods. Also worth noting you've unlocked projects for a bunch of new ones!
4. Summon Mimics as often as possible because it's kind of a pain to get that mana and their trait is absurd. Everything else, the knowledge gain bonus means you should only summon what you're going to use... or if it gets you an achievement.
5. You should absolutely be searching every nook and cranny for Pandemonium Statues, Nether Portals, Dumplings, Treasure Golems, the aforementioned Mimics, Exotic portals, and something else you'll unlock much deeper. Anything that grants you favor is also very nice. Resource nodes and such are a bit less of a priority.
6. Nothing can be permanently missed, although the things I listed in the previous point are rare enough that you'd rather not.
7. There's no real trick to it; they're available from any source of treasure, so the usual means of increasing that apply.
8. Extremely so, there are a huge chunk of achievements and some powerful traits locked behind those.
