Are you upgrading your things at the lighthouse? You can upgrade your cannons, get additional cargo podiums, more ship HP... if you're only getting past the first boss then the amount of tendrils you're getting is somewhat low, but hey.
As for strategy... we tend to split our efforts into melee and cannoneer. My friend is the cannoneer, while I whack everything with the paddle and handle reloading. Automatic cannon (the second one) helps a lot, I can focus on my duties that way.
For the second zone specifically: make sure you either deflect the red projectiles or quickly destroy those little red flames that they leave when they hit. Also, keep in mind that whacking something that's about to hit you in melee will push it back.
If the boomfish is what kills you, keep in mind that killing one of them usually causes a chain reaction that makes them all explode. Just make sure you cause that chain reaction when they're away from the boat! Again, pushing them back with the paddle -sometimes- works...
