Arena Net has more bundles and a better support, as payment issues on Steam might end up in a situation where Arena Net and Steam support both say that the other support would be responsible for it. You also directly own the account instead of Steam owning it via your Steam account.
Also Steam has completely separate payment options compared to a regular GW2 account, so you can't mix them up in any way, so for example gem cards that you can buy in regular shops won't work on Steam. You must buy everything on Steam with Steam money.
