I somehow managed to get it to work, I tried forcing a save via changing the game settings and that did not seem to do anything.
When I changed the window resolution to make it easier to look for solutions and try them out, I opened the map, scrolled through it, right after killing the boss, then exit the room.
So one of the two, or a combination of the two resolved it. Either changing the screen resolution, or opening the map after killing the boss, collecting the key/items.
Else, all I can really do, is confirm that this happens. Often, and regularly. Unfortunately.
Edit: refunded. Thanks steam support
