I've Played 12 hrs Looking for Seeker Keys

I've explored every part accessible to me in N'erud. Scouring every nook and cranny looking for a dungeon or missed key. I'm assuming it has something to do with the locked door where I put the keys in, but I can't find any way to get in there either.

you find seeker keys at the end of some dungeons area of N'Erud. Once you have three of them, you can unlock the big tower.

Like Above said, they are found at the end of some dungeons. You should have the 1st one right as you enter nerud since there is no way possible to miss it.

The advice I can give you is follow the "!" marks above the doors / entrances. They will guide you to the dungeons that have keys at the end.

The only ! that I have is over Timeless Horizon in N'erud. I've explored every entrance in both overworlds. It gave me the train station, the dormant facility, and maybe another side area, and the only main dungeon I've found is putrid domain, so I have put 2 seeker keys in the gate.

look for a tall tower with a glowing white ball in the 2nd field location (the place you get to after clearing and leaving putrid domain)
