Someone correct me if I'm wrong but since key items don't carry over I'm pretty sure you will need to roll a world with the two empty slots, do both dugeons and open both doors, only in the amulet one you'll get scrap instead of the amulet.
That is to say, taking the amulet in a prior world should not preclude you from getting the Plasma Rifle, but by the same token you will likely need to get the two keys again.
This is correct. You'll need to reroll to get a version with both slots. Already having the amulet isn't a problem.
This is correct. When you roll a N'Erud world, it'll generate one of these dungeons or both. If it generates one, there will only be one gate in the Ascension Spire undercroft, and the Pulse Rifle will not spawn.
If it generates both, it will spawn two gates in the undercroft, with the Core Booster moving to the hallway and the Pulse Rifle moving to where the Core Booster was.
Basically: roll N'Erud, check the Spire undercroft: if only one spike is missing from the machine, reroll. If two spikes are missing, seek out Dormant N'Erud Facility and the Terminus Station.
EDIT: to clarify, the undercroft -always- spawns and does not require Abyssal Rift specifically.

I know this. What I'm trying to figure out is, since I only had the one key item spawn, and only one open slot for the key item, I only got the amulet.
My question is, "Does this mean I am screwed now? Or can I still somehow get the plasma rifle if I reset the world and do it again?" Or am I locked out of getting the pulse rifle because I took the amulet already?
You can roll a new N'Erud via Adventure mode and still get the Pulse Rifle, even if you have already acquired the Core Booster.

Yeah, I discovered this last night and managed to get the rifle.
I also got the Nightfall last night, as well as the shotgun pistol that looks like a pistol version of the Pulse Rifle. I forget what it's called.
I actually had a really good run last night. I got several weapons that I didn't even know existed.
Just have to reroll the world. Had the amulet first and my friend rerolled his world and got the pulse rifle in it.
To be honest, I don't feel it is worth the effort.

Everyone has their own playstyle/weapon preferences, but I feel the Pulse Rifle was definitely worth going after. Once I got the thing upgraded it was doing massive amounts of damage. I've been swapping back and forth between it and the Nightfall.
My issue now is getting the mats I need to upgrade my weapons further. I think it's the hardened steel, or hardened iron, that I need now. I forget what it's called, exactly.
Best way to know you have both is to rush to the ascension spire and see if the console has two empty slots as long as it has 2 empty slots you are good otherwise you need to reroll an adventure of nerud until you get both slots.
IMO the pulse rifle has some issues with accuracy and I feel the blackmaw despite its looser crosshairs feels more accurate
