The Shortland Islands, Northwest of Guadalcanal, start off with a level 2 port which is good candidate for an upgrade to level 3. Doing so will reduce the distance your ships need to travel to re-arm by about 40%.
You'll receive additional troops, supplies, fuel, and engineering each week at your home port of Rabaul. The campaign rules screen shows you how many of each you can expect to receive. As you receive more of the necessary supplies, you can use your merchant ships to ferry them to where they need to go and unload their cargo. Once you have enough amassed to upgrade the port, you can do so immediately.
To repair ships with destroyed (black) compartments, you have to take them to a level 5 port, in this case, Rabaul. Once there, you select the ship and use the option to "release" it. Its command point purchase cost will be refunded and the ship, if damaged, will begin repairs. The duration of the repairs is a base amount plus additional days for each damaged/destroyed compartment. If you go to create a new sea group, you'll see the repair time next to the ship name. For example, seeing R5 next to Yamato would signify that Yamato is under repair and will be ready in 5 days. Once that time elapses, you can recruit it again provided you have the command points available to do so.
There are a finite number of each class of ship in the game, so anything that's sunk is lost permanently to either side. I've only played as the IJN, and they have at most two carriers available. The USN has three possible carriers, I believe.
