How does one delete a waypoint?

I can't remember the specific button name but its Break Something in the command menu, resets a units way points on the map so you can create new way points with the N key on the map

Yep, you hit break and then you can use navigation mode to set new waypoints.

or just tape the direction (A/D or 4/6 num pad)

That breaks all waypoints, to answer the OP's question, there is no option currently in the game to delete a specific waypoint. You need to "break" the navigation mode and then setup all new waypoints.
