do/did you have cloudsave on?
If you visit steam's cloud page in a browser and sign in, you might be able to download a previous save that might be stored there.
If you instead find a save point, or another game event that saves the game, that can finish the saving process. I believe that the saving process is being interrupted by another load event, and the files are being held open.
This is only triggered by a limited number of save-causing events that can trigger during normal gameplay, such as progressing NPC quests.
I do not know if this is the only cause, nor if it causes it all the time. Hopefully the devs track down (all) causes of this glitch and eliminate it soon -_-
