Just build a fencing wall with a door outside your garden - and forget about them. They will stay near this wall during day and will return to their nests at night. Wolfkins can get them easily, if they want for a meal. Mark them to kill only if you need resources - they all will be in one place.
One of the easiest thing to manage in a game.
But i agree about the scarecroa. Its completely useless and i hope the devs fix it in future patches.
Also you are right that there shouldnt be croa nest spawning if you destroyed all of em. In late game i have seen like five croa nests spawning in just a few hours... its ridiculous. Even destroying them, they multiply. Thats another fix the devs need to look into.
Fortunately as i said, you dont need to worry about em in late game. You can even get brains and eyeballs once you research those recipes.
Also, once you have unlocked the Eyeball and Brain recipes for the Midden Jelly, the croa corpses can be recycled into useful reagents, so you don't need to worry about destroying them.
Research bitterrice asap and plant a good emount of it. Plant them only on 1 side of your school. Start saving up from the beginning. Don't start feeding it to your staff until conviction becomes an issue. They can live on berries for quite some time.
The farther you push back the fog, the more croa will stalk you. But at the start you can manage croa easy by making the fog get close and not push it back too far too soon.
You should have a good supply of rice by the time you push the fog back so far that you can have 3 or 4 croa coming for your farm at a time. By then you have enough rice to not care about the croa eating it.
Then when you get the brain and eye recipes you can actively start killing them. Keep in mind that if you kill croa right before nightfall, there may not be enough time to haul the corpse to the midden jelly and it becomes a spectral croa.
I destroyed all croa nests, but the next day there are even more.
make use of them immediately once you killed any of them
unless you want to exploit this feature to farm some ingredients, but it's really unnecessary in my opinion because of lots of ghost invasions
Make sure you have quilted (for transporting) and Midden Jelly + croa corpse processing recipes set up before you start killing Croa en masse.
If I need to get rid of Croa before my tech reaches that point, I try to destroy their corpses, either by having a Pyromania student use them as target practice* or moving them into fog destruction range. Unless I really want to kill spectral croas for some reason.
*Keep in mind you can chain multiple player orders by shift-clicking.
