You can, but depending on much a sub-skill (say, skill for crafting rune platebody or doing the log jump course) costs to level using your master pool, it may ask something along the lines of "Do you still want to level this skill? It will bring you down below 95% filled".

I assume you are already aware that at 10, 25, 50. and 95% fullness that you get benefits. As long as you keep the master pool at/above 95% you will still get all percentage benefits in addition to using excess to more quickly level sub-skills.

Edit to add: If you keep a truck load of skill tokens for a skill and have enough to confidently push the experience pool back to 95% after using it, you can do that for those sub skills that are so high as to require more than 5% of your master pool.

Edit: I am a special kind of stupid, I forgot it was 10, 25, 50, and 95, NOT 25, 50, 75.

yeah i was aware of the different bonuses, but i wont really get alot out of only going down to 90%. But i guess i will use it if there a few things that get annoying to grind for completion

I should note that if you do not care for the benefits beyond the initial 25% bonus that gives additional exp, it is up to you to spend down to no lower than 25%. Make sure to understand what bonus(es) you are giving up if going down below 95%.

If you're working on the Cape of Completion and not interacting with the game often it's an obvious yes. If you're not that far into the game it depends of the bonus.

I'm kind of glad I read this,.... I was under the idea that it was the individual's level that the mastery bonus's came from. I wasn't aware that the pool had one as well, and I just dropped my mining down from 97 to 54 :/
